   Is there an easy way, since it appears that the plugin can track redirected links - to automatically update all redirected links to the redirected URL?

   The plugin Redirection automatically updates redirected URLs to the new URL. Wouldn't it be great if Broken Link Checker and Redirection could be merged? Awesome combo.

   if it could be done automatically by domain that would be better.. Some of these redirections don't go to the new link but to a homepage or they 301 to a 404 page because they're improperly configured.

   I'll put it on my to-do list. Can't promise it will get done any time soon, though ;)
