When Google finds your PDF files, it will index their content and present them in search results with a direct link to the file. There is NO way to make Google’s search result page open certain media links inside a lightbox frame even if those links point to your domain.
There is a way to link to a page where a certain PDF file is embedded and make that PDF file then open on page load. See http://demo.status301.net/easy-fancybox-sandbox/pdf-embeds/ and notice the permalinks below each example. The code that you need for this effect is presented below the 3 examples.
But be aware that the links need to have this hashtag at the end and again there is NO way to make Google use those hashtags instead of linking to the PDF files themselves…

Hello. This plugin is not working properly on the iPad. The lightbox is not allowing scrolling — it’s cutting off the PDF. Please advise. This plugin is the best solution I have found, so far — I really want to use it. Thanks, Justin

If I understand you correctly, if the information comes from a PDF, that is what Google is going to link to. And there is no way to make Google link to the page on which the PDF is embedded?
Follow-up question: Is it possible to hide PDFs that are in WP’s media library from being indexed?
