    When adding a logo, after saving/closing the customise panel the option to ‘remove image’ is now absent.

    I can’t remember how it used to be, but surely this is wrong and perhaps a related issue.

    Also, can a logo be selected from the media library rather than direct upload?

    As you said, it seems to be caused by some changes in WordPress 3.9: https://core.trac.wordpress.org/ticket/27848 Fingers crossed it’ll be fixed soon. For now, you can view the logo widget in the Web Inspector and remove the inline “display: none;” code from the “Remove” link. That way, you can remove the image you have uploaded.

    There doesn’t seem to be a way to select a logo from the media library, no.

    I’ll await the core fix because I’m not a fan of using css to mask stuff.

    If you’re minded to do it, enabling loading from the media library will be an improvement.
