Update to 2.6 – Right colum of Cutline 3-Column Split dropped on one site

Got a strange problem, and no idea what to do next.

I have just updated from 2.5 to 2.6 and two sites. I am using that same theme on both, Cutline 3-Column Split. Both look fine in Firefox, but in IE on one of the site, the right column has dropped – it starts at the end of the content. On the other site it is fine.

I have uploaded all files again – new wp-admin wp-includes, uploaded the Cutline 3-Column Split files again, removed all the side bar widgets. But the problem is still there. Totally confused as both site should be the same.

What shall I try next? I could delete all and upload all, again. But I am starting to think that this is not the issue!
