Thank you for raising this issue and for taking the time to prepare the screen shots of your two examples.
I am not sure how to get to the second example (without categories). Can you tell me more of what you mean by “template backend sites” and “Thats the popup, … , which comes with the template“? What steps did you take to produce the second pop-up window? Are you using a theme or other plugin that produces this window?

No the popup don’t come whith the template. This popup (without categories) only comes up, when I use the upload funktions from the template. But the link is also …/wp-admin/media-upload.php…
Only the look from the popup is different and I don’t know why.
And this is not only in my current template. The other templates, I’m working with, have also this popup.
I found out: when you write in your browser: http://www.your-domain.com/wp-admin/media-upload.php than you see exactly what I mean! There is only the mediathek whithout categories.
Do you have an idea how to create the upload media links in the template, to see the right media popup box, where I can see the categories?

As you have identified, this is a part of the WordPress code I have not added any enhancements to. I will investigate what will be required and I will post an update here with my progress.

Thank you for your patience. I have finally done some more investigation into the media-upload.php
file and its relatives in the WordPress wp-admin
directory.
This is the “old-style” media loader, which was retired in WordPress 3.5 in favor of their new Media Manager. The old code was retained for compatibility with themes and plugins, such as the templates you have on your site.
The old code has very limited “hooks” for adding features like the Categories filter you are looking for. After looking through the WordPress code I do not see how I could add that filter, or the MLA Enhanced Search box or the other features MLA adds to the newer Media Manager.
I regret that I will not be able to add the Categories filter to the old media uploader, so I am marking this topic resolved. I hope you will find other reasons to continue using the Media Library Assistant. Thank you for your understanding and for your interest in the plugin.
