I hope I do not get laughed off the forum for such stupid questions....

I am using the connections theme and I do not where to go to customize the links in the header.

How can I change the number of recent comments and recent posts that are displayed in the sidebar?

Why does embedding a utube video sometimes works perfectly and other times it send the blog all askew?

If you are referring to the theme downloaded here:

1. Those links are defined in header.php
2. The sidebar.php uses the template tag, wp_get_archives(), so that means the limit= parameter is available for your use.
3. Might need specific examples, but I've had good luck with the Video Embedder plugin.
