BOTH the gallery and flashviewer scripts still function properly, as does the ngallery admin page - but you have to know the link is:
admin.php?page=nextgen-gallery
...and put it in the adress bar yourself.

Could you post your server settings please
I've now noticed that flashviewer is broken in posts (though the admin section works). It said tiltviewer not found, etc. So it looks like the paths are messed up.
I'm a little wary of posting server settings, if I block anything you need, let me know. But you'll have to explain what the setting means. ;)

Can you disbale all other plugins for a test ?
Sure. When I disable FlashViewer, the link is fixed for Gallery in the admin section, then I enable it, it breaks.
All other non gallery related plugins have no effect.

it is a problem with the name of the plugin-folder (especially if you use new "auto-upgrade" in WP 2.5, see here:

Should be fixed if you rename the plugin-folder for flashviewer to "nggallery-flashviewer" and for the NextGEN gallery plugin to "nextgen-gallery".
Then deactivate, reactivate... should work.
