I think I have everything down pat and I am almost ready to change from mT however I want to link to archives on my main page and then the page it takes you too is where I want all my archive links. Should I just create a archives.php then put the code on there or is there an actual code I can use?

Sine - wp creates archives as and when they are needed using rewrite rules.
Your archives links will be displayed anyway, but you could remove that from index.php and use Nicer Sortable archives instead if ou wanted.

No, you don't have to create any folder. WP will create those "virtual" folders for you.
Do you have any posts on your blog? A link would be helpful to find the porblem...
(if you are logged in when you post, you can go back later and click on the little "Edit" link below your post to edit)
