Twenty Thirteen Custom Menus

Hello, first post. Trying to learn how to develop in 3.6.1 so would like to keep as bar bones install as possible. Have install working try to set up my menus to link to my categories.

This: http://en.support.wordpress.com/menus/#creating-a-custom-menu is a little confusing. Will Twenty Thirteen allow me to do custom menus without add a theme?
If answer is no, what advise can I get to be pointed in right direction for free theme that will allow me to customize top navigational site.
Site will be used to tutorial programming/math/maps.

Also, if you are going to modify the theme, start by creating a child theme – so that your changes will not be lost when WP is updated:

Below that, under adding custom post types and taxonomies it says The options under each of the custom post type and taxonomy modules correspond to those used for Posts, Pages, Categories, and Post Tags.
Can I use post type and taxonomy modules to create a hierarchy of categories?
Once you’ve added items to the menu – you can drag/drop the menu items into any order you want (in the right hand side screen). That will determine how they show up on the site.
Categories already have their own hierarchy in WordPress by default. It’s simply that this hierarchy is not shown in the Appearance -> Menus page as it is not really relevant to custom menus..
