For what it might be worth, mine did this too. I had to go into the settings, find the lightbox setting and go through each one checking the advanced options. In my case, my test site was somehow still pointing to the primary site and fixing the advanced options took care of things.
I checked and all the links to the different light box effects all point to my test site. Admins or anyone else see this issue?

We have the same problem.
Using newest 2.0.11 and WP 3.6 with latest Mystique theme.
Have checked the “Lightbox Effects” advanced settings without finding any error in the URL’s.
I’m having the same problem as well. I also have just upgraded to WP 3.6 and NextGen Gallery 2.0.11 and am using the Graphene theme.
I have tried changing multiple settings, but none seem to have any effect on my existing galleries. It appears to me that the JS to run the lightbox is not being run at all. The same goes for loading the default styles for the compact album.
I have been testing in a local environment so unfortunately I can’t provide a link. When I switched to the Twenty Thirteen theme it worked fine so it appears to be some kind of conflict with the theme.
OK i went ahead and set my theme from the HER them to Twenty Thirteen. This did allow the image to open in a light box. That being said even with that standard theme i can not get the gallery to display as anything but thumbnails. No matter the template or light-box type i can not get it to display like it does on the nextgen site with the black screen and thumbnails at the bottom.
Switching back to my Custom Theme and images no longer work in a light-box at all, works like i have no light-box selected.
Additionally no matter what the case my other plugin for my client proofing is still broken.
As last resort, you can set ‘no lightbox’ in nextgen, and install the ‘wp-jquery-lightbox’ plugin. That works well for me.

Ik posted a likewise problem yesterday. Trick from Luc (renambot) did’nt work for me. When I hover over a thumpnail, the link points to the photo-file itself, leading tot displaying the photo in the same window (and leaving de wordpress-site).

I had this issue as well after updating to 2.0.11 – images opened in new windows, no lightbox, and the add gallery icon missing from the editing bar for posts and pages.
I rolled back to 2.0.7, which is working fine for me, until this latest issue is resolved.
It’s odd Henk. It should work with ‘wp-jquery-lightbox’. Double check that you have ‘no lightbox’ in nextgen, and have activated the ‘wp-jquery-lightbox’. Go to ‘settings’ in you wordpress site and see all the option for this plugin.
If it still doesn’t work, I’d guess something else is messed up in your site…

@apuley I had this same issue with 2.0.7 and 2.0.11.
@ renambot I will try your suggestion but as you said its a last resort. If you use the original wp-jquery-lightbox plugin you will not be able to use any custom templates that may display your thumbnails in a carousel etc inside/ below the light box or any other special effects.
The fact that none of us had this issue prior to 2.0 points to an issue with this plugin. Since I haven’t updated my prod site im not too worried at this moment and hopeful that the developer will see this thread is gaining hits and address this. I am willing to give them full access to my test site to resolve this problem.
I do fear that we cant stay on 1.9.13 forever though as new versions of wp come out that would no longer be supported.
