3.5.1 / multisite / S3 / path problem

I am using a new install of WordPress Multi-Site 3.5.1. I have installed W3 Total Cache, and have an Amazon AWS/S3 account as well.
My WordPress install (within Apache, on EC2, if that’s relevant) is located in /var/www/html/maindir/ This is not the default location, which would be to have WordPress one level up, in the /var/www/html/ directory.
When I enable caching of theme files to S3, the files within the “carmel-nw” site are uploaded into the S3 bucket such as this:
carmel-nw/maindir/wp-content/themes/twentytwelve/style.css.gzip
enabling a correct path to find the file to be this:
http://bpix9.net/carmel-nw/maindir/wp-content/themes/twentytwelve/style.css.gzipHowever, when the page is generated from WordPress, the link to the css page within the html is this:
http://bpix9.net/carmel-nw/wp-content/themes/twentytwelve/style.css.gzip?ver=3.5.1
Note that the file uploaded by the plugin to S3 has an extra “maindir/” in the path, and as a result, cannot be found.
I have searched for configuration options to no avail.
