would be helpful if you could post which theme you are using, and which theme you switched to.
some themes (like the default themes) set the ‘home’ link either hard-coded (in header.php), or as part of the fallback code for the custom menu.
also, if I try to make a new menu, I can see there are two home pages to select from, but I can only see one under pages.

I’m using good minimal and previewed it with all 3 default themes and same thing…

commercial themes are not supported by this forum.
for a double-home link issue with the default themes:
those themes are using wp_page_menu()
as fallback if the custom menu is not activated, with the parameter set to show the ‘home’ link; done in functions.php of those themes.
that parameter could be changed if you don’t want the default ‘home’ link because you have a page titled ‘home’ (there are solutions for this here in the forum).
generally, if you activate and use the custom menu under dashboard – appearance – menus, you can pull whatever you need into the menu; http://codex.wordpress.org/Appearance_Menus_Screen
