Interesting thoughts. Unfortunately what you're referring to in 1.3.0 was a glitch that prevented all trackbacks and pingbacks from passing through. Version 1.3.1 fixed that.
Nothing's broken. WP-SpamFree's objective isn't trackbacks and pingbacks - it targets comment spam that originates from bots. Eliminating all pingbacks and trackbacks isn't the best strategy for combating spam. Akismet does a fine job with those so there is no need to re-invent the wheel - its weakness is with comment spam, so that's where WP-SpamFree comes into play.
However, if you prefer 1.3.0, you can still download it from here, under "Other Versions".
A large number of users have requested that I "put the glitch back in", so with version 1.5.4, I added the option to completely disable trackbacks and/or pingbacks. I still don't recommend it because it limits the connectivity of the blogosphere, but nevertheless, the power is in your hands.
