    The recommended way to include external/additional TinyMCE plugins on WP is using the dedicated filter hook mce_external_plugins and not javascript directly.
    Please check the related codex page for an example.

    If I use of the these plugins, will it change all instances of TinyMCE on my site? In other words, will both the Post/Page content editor and the Black Studio TinyMCE Widget content editor be changed?

    Yes, those plugins affect all instances of the TinyMCE editor.

    Confirmed! I installed the Ultimate TinyMCE plugin and it affects both the post editor and the Rich Text Widget editor.
