Yes, I’ve gone through it, and I suspect that it has something to do with the way that Mystique theme works with jquery, but I’m not proficient enough to figure out how to modify the theme to fix this. So I need step-by-step instructions how to solve the problem. Or the theme author to finally release a theme update for WP 3.5.

Yes, that is the one, but the latest version is 3.3.2, not 2.5.7. For now, there is limited support on the author’s site for the problems caused by WP 3.5, and still no updates. I do hope that means that the author is working hard on solving the problems and that we’ll see an update soon.
Well, unfortunately, since we don’t have the code and it isn’t available for free, there’s not a lot we can do here to help you. Best to talk to the theme author.
It IS a free theme. And it is quite widespread across the net, so I thought there are people with similar experiences.

The author has chosen to no longer update or offer the updated theme here on WordPress.org. Therefore this isn’t the correct place to get support for the theme.

Here on the WordPress.org support forums, we offer support for things hosted here on WordPress.org. If an author releases something outside of us, then they likely have their own support channels, perhaps a business based around those channels, etc. If there is a problem with their software, then posting here where they’re not likely to see it isn’t helping the author any. They need to know about the issues directly.
