Sorry to hear about this. It’s possible (though I’m not sure) that this is the same as a bug which I have fixed in this latest beta:

If you could, please give that a try and see if it fixes your issue. If not, I would appreciate your help in diagnosing the issue, as this is certainly a bug I would love to fix, and I’m not sure how to reproduce. Thank you!

Hi Mitcho. Thanks for responding so promptly.
I think I was wrong in my observation – I deactivated a few other plugins and the problem was solved. So it was not your plugin at all, or may be it was clashing with those others. Sorry for the error and inconvenience.

Hi Mitcho. I love your plugin, but lately it caused blunders on my blog.
The problem: replies made to any comment start off as a new thread instead of continuing in the same thread of the original comment.
This is the first time it happened. After checking out each plugin, I found YRPP is causing the problem. Sadly, I had to deactivate it, and the problem too vanished.
