I have just updated to WordPress 3.1 and find I can not find the code to change category titles such as "Blogroll" to "Links". I checked and find that links.php no longer exists and sidebar.php no longer shows category heads. I assume the new update has changed where heads now reside in another php file. Suggestions?

You should be able to change the Category descriptions, for both posts and links (blogroll) via Administration > Manage > Categories
