Excluded Files and Directories not showing

I use this plugin on all my sites and mostly there is no problem though one of my sites has quite many photos and big files in uploads that makes the process go down causing to many requests. Fine if I could exclude the uploads folder but the folders are not showing at all.

I have deleted the plugin – reinstalled – using 1.3 now on all sites
I have checked the permissions and it seams right
I have other sites at the same host working fine showing folders

I guess it a permission problem so can you please tell me the correct permission on the different folders affection this plugin, including public_html I guess.
