It is possible to have different tracking codes for different parts of the site, here are the instructions, modified from the instructions on Google Code to do the same thing:

  1. Add a profile for a new domain and specify URL http://wordpress.org/
  2. Edit the profile that you just created to change its Website URL to that of the plugin. Ie, http://wordpress.org/extend/plugins/job-manager/
  3. Paste your Google Analytics profile's Web Property ID into the readme.txt, and commit the changes.
  4. About 24 hours after you add your Web Property ID, your profile should begin to indicate that it is receiving data.
